My friend in Jerusalem has replied as follows:

You are correct. Shin and Sin are really two different letters (i.e.,
‘consonants’), and the Shin dot and the Sin dot are what differentiate them.

So although these two dots /are/ diacritics, they are *not* vowel signs.
That explains why the *UTF8HebrewVowels* filter leaves them untouched.
