This was resolved with David Trotz's color schemes.  Grab any recent
build of BibleCS from the alpha area (some themes too would be a good
idea, but you can just build your own if you prefer).  Most of the text
areas in Sword can be re-colored to your liking with the color schemes.

They were colored blue to distinguish them as input areas rather than
output text boxes, according to Troy.
